0. How would data be defined? If this truly represents the convergence of Semantic technologies, informatics, machine learning, and natural sciences, it will be important to clarify meaning for every component, at every step.
With respect to item #3, I learned during SC09 that the HUBzero platform behind e.g., nanoHub and others, is to be released as an open source project this spring (more on http://hubzero.org). This allows community contribution of standard and HPC tools into a common organization; nanoHub is one of the notable successes.
